Docker image for forked version of Manta that works with ABRA2-realigned BAMs

Nextflow pipeline for BAM realignment based on the HPRC strategy. It splits BAM by chromosome, adds read groups, left-aligns indels, identifies realignment targets, expands regions, runs ABRA2 realignment, and merges results to improve alignment around indels and complex regions.
