Update contact information in README.md

Update README.md removing "Python" from title

Added the command history to ignore. Created console shortcuts for different shells. Updated console.py with commandline options and saved preferences to make it easy to modify some defaults without editing the code.

Working environment.yml for setup, as well as standardized files to build a universal environment.yml file
